ShowAnalyzer with 2.0 Beta 10

Is there any way to use ShowAnalyzer with 2.0? I've found that SA is more efficient at removing commercials then comskip (i have a registered version). Comskip usually only removes the first set of them, and leaves the rest leaving me always with a 56min show whereas SA gets them all cutting it down...

Conversion results in lots of smaller files from one episode

EDIT: Media Center created many files as well, files on the hdd are multiple per show. I never thought to look at the file structure. I feel like a fool. Looks like I need to track down problems with MCE first. Sorry. Anyone know why media center might make multiple files per show? I poked around for...
